The film's plot is rooted in the history of Shadow the Hedgehog, a hedgehog created by Professor Gerald Robotnik on the Space Colony ARK. There, Shadow formed a close friendship with Maria, Gerald's granddaughter. Their attempt to escape ended tragically when Maria was shot by a G.U.N. soldier, leading G.U.N. to imprison Gerald and place Shadow in suspended animation. Decades later, in 2024, G.U.N. agents released a vengeful Shadow from their facility. The narrative draws specific elements from Sonic Adventure 2 (2001) and Shadow the Hedgehog (2005), creating a darker tone while maintaining family appeal. In Their Own Story

In Green Hills, Montana, Sonic celebrates his arrival anniversary with Tails, Knuckles, and their adoptive parents Tom and Maddie Wachowski. G.U.N. Director Rockwell recruits Team Sonic to apprehend the newly released Shadow in Tokyo, but Shadow overpowers them and escapes. After meeting Commander Walters and learning of Shadow's past, Team Sonic is attacked by Dr. Ivo Robotnik's drones, which fatally wound Walters before he can explain the situation fully. Rockwell discovers a missing keycard and turns against the team. Team Sonic allies with Ivo's assistant, Agent Stone, and tracks stolen drones to an abandoned G.U.N. facility where they meet Gerald Robotnik. Gerald reveals the plan to use the Eclipse Cannon to destroy Earth for revenge over Maria's death. Shadow captures Stone and Team Sonic, taking a keycard from Tails to activate a black hole that destroys the base. Tom disguises himself as Walters to steal the second keycard but is gravely wounded by Shadow, who believes he has defeated G.U.N. Enraged, Sonic steals the Master Emerald and uses the seven Chaos Emeralds to become superpowered. He confronts Shadow, who also absorbs the energy. After overpowering Shadow, Sonic convinces him that love for lost ones matters more than revenge. Aboard the cannon, Gerald attempts to destroy Earth; Tails, Knuckles, and Ivo knock Gerald into the reactor core. Sonic and Shadow block the beam, accidentally slicing part of the Moon, before sacrificing themselves to move the melting core away from Earth.
